Any redirects on the main pages of your site are not good for search engine spiders. As a general rule, the more redirects that exist the worse your site will rank. It is too hard for bots to determine which are legitimate and which are deceptive.
If you want to use any redirect, for example to send a browser optimized CSS file to the end user, use server side redirection.
For flash websites you need to create 2 separate sites, one HTML and the other in flash. You use your redirect to ONLY redirect browsers that are flash enabled to your flash page. All other user agents, including search engine spiders will see your HTML pages and they will be indexed normally.
